Is there a way, that I can fill certain cells in an existing Excel file, that is stored in a SharePoint library, with data from a SharePoint list?

Sorry for I'm afraid that your requirement couldn't be achieved since Microsoft flow couldn't update value in the excel file directly currently, Microsoft flow could only update the row in an formatted table currently.

I believe so. So you are thinking of selecting a Sharepoint list item and execute manually a flow, right? THis flow shall update a table in a well known Excel document, right? I mean always same Excel file no matter the Sharepoint List item selected
If so, you can either Add a row into a Table or... Update a row. Please note you will need to keep some sort of relationship between your SP list items and your Excel rows

How would you trigger the flow?
You could create a table in a excel file refer to link below:
