One of our users is experiencing an error when trying to sign in to the Power BI connector. He has an E3-lisence and is connected to the office network through VPN - if that makes any difference. Any pointers?

Do you mean that you could not connect to Power BI connector from your app?
Which Power BI license do you have? A Power BI Pro license?
I have made a test on my side, and don't have the issue that you mentioned. My Power BI license is Power BI Pro.
Please check if you have created a connection to Power BI connector within your app with proper credentials (take a try to re-create a new connection with another valid credential). Also please check if your Power BI license has been expired.
In addition, please also consider take a try to clear cache of your browser, then try it again within your PowerApps app, check if the issue is solved.
