I have this same question. We use one app as a dev version, and we save over our production version when it is ready for users.
I've raised this as a query through one of the channels I have access to - MSFT confirmed they will look into it, if I get any info that I can post publicly I will post it here

@burrisca Does it work if you delete the other app first?
My guess is you want it to overwrite the app and not force you to have to delete it though, is that right?
The issue in the case of delete and then Save As would be the loss of the AppID which would break any email deeplinks (and other automations which are not solution-aware and don't use env vars)
