I created a custom entity in PowerApps and would like to link Phone Calls and Emails to that entity, using the "Call To" field of the Phone Call entity, and the "To" field of the Email entity. I'm having trouble figuring out how to do that - I can only associate the activity entities to Account/Contact/Queue/User. Does anybody know how I can associate these activities to my custom entity?

Could you please share a bit more about the Custom Entity, Phone Calls Entity and Emails Entity? Are thay all CDS Entities?
Do you create a relationship betwen your Custom Entity and your Phone Calls Entity/Emails Entity?
If you do not create a relationship betwen your Custom Entity and your Phone Calls Entity/Emails Entity, I afraid that there is no direct way to relate the Phone Calls and Emails Entity to your Custom Entity.
On your side, you could consider create a relationship between your Custom Entity and your Phone Calls Entity/Emails Entity.

If you have set relationships betwen your Custom Entity and your Phone Calls Entity/Emails Entity already, and you want to relate Phone Calls Entity and Emails Entity to your Custom Entity, I think the Relate() function could achieve your needs.

I assume that the Custom Entity has a One-To-Many relationship with your Phone Calls Entity. If you want to relate the first Phone Calls record with the first record of your Custom Entity, please take a try with the following formula:
Relate( First('YourCustomEntity').'Phone Calls', First('Phone Calls') )

Sorry, using the word "relate" in the title was inaccurate. I already have a relationship set up. What I want is to use my custom entity in the "To" field of an Email (https://docs.microsoft.com/en-us/powerapps/developer/common-data-service/reference/entities/email#BK...), and the "Call To" field of a Phone Call (https://docs.microsoft.com/en-us/powerapps/developer/common-data-service/reference/entities/phonecal...).

Do you want to use your custom Entity within the To field of your Email Entity and Call To field of your Phone Calls Entity?
Based on the needs that you mentioned, I afraid that there is no way to achieve your needs in PowerApps currently.
