I would like to know the differences between the both.
And I have a user who has both licenses granted, but the user received the free trials expiration email (please see the attached screenshot). Why the user had received the email and why it's going to expire?

Based on the issue that you mentioned, it seems to tell that your PowerApps Free Trial License would be expired soon. Currently, for PowerApps Free Trial License, it is only valid for 30 days.
When the PowerApps Free Trial License is expired, if your account has Office 365 license include PowerApps, or Dynamics 365 license include PowerApps, you would still be able to access PowerApps limited features.

For PowerApps Free Trial License, it could use all functionalities released in PowerApps, including custom connector, premier connector, On-premises connector. Thank you for the reply. Do you means MS PowerApps Plan 2 Trial is valid for 90 days only?
The user has been granted with Office 365 E3 (included PowerApps for Office365) and MS PowerApps Plan 2 Trial.
If PowerApps Plan 2 Trial is valid for 90 days, does the user still can access to the PowerApps?

Yes. As the name suggested its Trial and it will expire after 30 or 90 days (It used to be 90 but now the documentations says only 30 days)
IF you have assigned the PowerApps for Office365 license, after the trial expires the user will still have access to PowerApps but with the features that are supported in PowerApps for Office365 License only.

I can only found per app plan & per user plan at https://powerapps.microsoft.com/en-us/pricing/
