We are migrating data and my question is :  Can I use power automate to compare data from source to target ??

You can definitely use power automate flows to compare data between two different data sources, if there is no out of the box connection available for your data source, you can try creating a custom connector to connect with it if your data source support REST API.

Once you have the data retrieved you can use the filter action in power automate to compare the data between the two sources and retrieve the resultant data which satisfies the condition.
