is it possible to change the meta data within the action "update file properties" in a flow, even though the meta data are already defined in the taxonomy?

Could you please share a screenshot of your flow's configuration?
Further, could you please show a bit more about the meta data that you mentioned? Is it a Menaged Metadata type column?
I suppose that the metadata that you mentioned is a Managed Metadata type column, is it true? If the metadata that you mentioned is a Managed Metadata type column, I think it is possible to change the value of it using "Update file properties" action of SharePoint connector.
I have created a Managed Metadata column in my SharePoint library and the data structure of it as below:Note: The Metadata1 column is a Managed Matedata type column in my SharePoint library (Reporting). The Available values of this Managed Metadata column is Yes and No.
I have made a test on my side and please take a try with the following workaround:
Note: The Id field of "Update file properties" action is required to fill a Unique identifier of item in SharePoint library rather than the Unique identifier of File in SharePoint library.
The flow works successfully as below:
