Using the Convert file action to print emails to PDF, using a flow described elsewhere. The final step is to convert the .eml file to PDF using the Conver File action, but that action fails to include embedded images in the .eml, we get a bunch of red xโs instead.

I have made a test on my side, it has the same issue with you.
And I searched in the community about this issue.
There are some users have the same issue.
I am afraid that there is no way to achieve your needs in Microsoft Flow currently.
